Kong establishes his empire in the freshly found Hollow Earth following the destruction of Mechagodzilla. Godzilla defeats Scylla in Rome and rests in the Colosseum to preserve order between humans and the enormous monsters known as "Titans" while on Earth. An unknown signal is detected by a Monarch observation outpost situated in the Hollow Earth. Jia, the final Iwi tribe member, and her adoptive mother, Dr. Ilene Andrews, get concerned when Jia experiences hallucinations and flashbacks on Earth's surface due to the signal. Godzilla, too, detects the signal and takes off from Rome, attacking a nuclear plant in France to absorb the radiation and making his way to the Arctic. Monarch surmises that Godzilla is preparing for an impending attack.

Kong finds an unexplored area concealed within the Hollow Earth and a tribe of enormous apes, including the teenage Suko, after a sinkhole opens up close to his house. Kong gains Suko's trust by showing him compassion after they first clash and Suko and the other apes try to kidnap him. Kong is guided to the tribe's lair by Suko. Their despotic commander, Skar King, uses an ancient ice-powered Titan named Shimo, whom Skar King controls with pain via a crystal, to fight and hurt Kong.

To locate the source of the signal, Andrews, Jia, conspiracy podcaster Bernie Hayes, and Titan veterinarian Trapper journey to the Hollow Earth. They find a previously unexplored subterranean area where the surviving Iwi tribe members reside. Jia is descended from this group of people who can speak telepathically with one another. After examining some ruins, they deduce that the signal was a psychic cry for help from an Iwi civilization that exists elsewhere on the Hollow Earth.

Andrews worries to Trapper that Jia would decide to stay with the Iwi and that Andrews would have to accept it as she watches Jia interacting with them. Andrews finds a prophesy within a temple: long ago, Skar King tried to conquer the surface world and fought Godzilla's species in the process. Godzilla was successful, though, and he managed to imprison Skar King and his tribe deep within the Hollow Earth. Jia is also supposed to be essential to reawakening Mothra, according to the prophecy. Sensing Jia, Kong finds the temple and gets fitted by Trapper with a cutting-edge prosthetic arm to help with his injuries.
