Kong is watched over by Monarch inside a massive dome on Skull Island, which has been overtaken by the storm that had previously kept it concealed from the outside world, five years after the dragon-like alien King Ghidorah awoke the terrifying "Titans" around the earth and was vanquished by Godzilla. Jia, the lone remaining Iwi native and the young adoptive daughter of Kong specialist Ilene Andrews, pays Kong a visit. Jia uses sign language to converse with Kong because she is deaf.

Data pointing to suspicious activity at Apex's Pensacola site is extracted by Apex Cybernetics employee and Titan conspiracy podcast presenter Bernie Hayes. Bernie trips over a large object during Godzilla's assault across the facility. Bernie's podcast listener Madison Russell asks Josh Valentine to look into Godzilla's attacks.

Apex CEO Walter Simmons enlists Hollow Earth theorist and former Monarch scientist Nathan Lind to lead a mission to find a power source inside the Titans' homeworld, the Hollow Earth. Lind is wary after a powerful reverse gravity impact killed his brother during an expedition to the Hollow Earth. When Walter tells him that Apex has created specialized vehicles meant to withstand the gravitational field he concurs.

Andrews is persuaded by Lind to allow Kong to lead them via an Antarctic outpost. The US Navy escorts Lind, Andrews, and an Apex crew, led by Walter's daughter Maia, onto a barge with a confined and sedated Kong. Godzilla charges the convoy, vanquishes Kong, and then turns back after deceiving him into believing the ships are gone. After Kong is airlifted to the Hollow Earth entrance, the group rides in the behind him as they enter the tunnel.

Josh, Madison, and Bernie enlist Bernie in their probe. They break inside the abandoned Apex base, locate a covert subterranean facility, and are imprisoned in a hyperloop that takes them to Apex's headquarters in Hong Kong, where they discover a Mechagodzilla test. Ren Serizawa, the late Ishirō Serizawa's son, controls it telepathically using brain networks from Ghidorah's severed head .Walter plans to use the energy from the Hollow Earth to get around Mechagodzilla's limited power supply.

Kong and the group discover a habitat inside the Hollow Earth that is comparable to Skull Island. The remnants of an old battle with Godzilla's kind and a blazing axe fashioned from the dorsal plates of another Godzilla are discovered in the ancestral royal room of his species. Despite Andrews' objections, the Apex crew finds the power source and returns its signature to their base in Hong Kong. Drawn in by the activation of Mechagodzilla, Godzilla makes his way to Hong Kong. With his atomic breath, Godzilla drills a shaft straight to the throne room. Kong destroys Maia's and the Apex team's HEAV. After Kong, Andrews, Jia, and Lind get to Hong Kong, Kong fights Godzilla in a decisive battle that ends with Godzilla winning and Kong critically injured.
